Jquery Lightbox not firing with Mod Rewrite URLS

Jquery Lightbox not firing with Mod Rewrite URLS

I have a site that is very much all mod rewrite URL's. I cannot get my jquery stuff to fire because of the Mod Rewrites. Is there a way around this? If I create a page without mod rewrites all the jquery works fine. Any suggestions are greatly appreciated.
